Not that I know of. They had a lot of freedom, as you can tell, so I'm not sure why the covers might be toned down (I never noticed that either). The Boys originally started as a DC (Wildstorm) book, but DC said "Oh man, this is too much for us. We'll let you take the whole thing to another publisher" and they went to Dynamite. I never heard Garth bitch about Dynamite censoring him at all.
One thing that might have influenced the covers is that the first couple issues don't even really have The Boys in it, it's mostly just a spotlight on the goverment heroes' debauchery. Garth wanted to show how corrupt the heroes and government really were so maybe the covers shifted as The Boys became more involved in the storyline.
Plus, if you know the storyline that led to this mini, you might find the covers a little more shocking. I'm thinking of issue #4, which doesn't look bad on it's own, but in context as a Boys reader, you see that cover and say "oh shit, this is going to be bad". It has to do with the way 9/11 occurred in The Boys universe
